What I do is imagine Avalokiteshvara above the patient and imagine rays of light radiating from him down into them, purifying their negative karma. I use them in 2 different ways: 1. With a mantra 2. Breath focused. I enjoy using them as they help with focus and provide a different way of measuring a session (e.g do 2 rounds rather than 30 mins). I got my prayer beads and prayer bead bag from a temple, and they look and feel nice, but I think it would be fine to make them yourself.

That isn't to say prayer is meaningless or powerless in Buddhism. Prayer has the power to transform your mind first and foremost. Which is the main point. But you can also make appeals to deities and enlightened beings for certain types of assistance. If you have sufficient merit and belief, those appeals might even be answered.
